More than likely, those kits will be used on the stock items (via renaming it for the stock items) and be used towards special kits, and in some cases pro kits. Just means that those unique kits will take a hit in price. Since this also affected the gru and axetinguisher, it means it will be cheaper to craft special kits using those two particular killstreak items.
